5 lakes in Marquette County are 75 ft deep or more by Michigan DNR survey. Lake Angeline is the deepest at 162 ft, then Witch Lake (95 ft), Twin Lake (north) (90 ft) and Squaw Lake (80 ft). The depth of the other 171 named lakes has not been surveyed; where an older state estimate exists, the register gives it as an estimate.

Clarity is the depth at which a black-and-white Secchi disk disappears from view. Across 201 lakes with satellite readings, the middle value in Marquette County is 8 ft. The clearest is Little Shag Lake at about 17 ft, then Johnson Lake, Forsyth Township (17 ft), Bass Lake, Forsyth Township (17 ft) and Horseshoe Lake, Negaunee (16 ft). The least clear is Lake Gribben at about 0 ft. Clarity is not a test for bacteria or algae toxins.

Michigan DNR has stocked 46 lakes in Marquette County 1,390 times since 1979. Walleye went into 14 lakes: Big Bass Lake, Conway Lake, Fish Lake, Goose Lake, Richmond Township, Greenwood Reservoir, Harris Lake, Lake Independence, Lake Michigamme, Little Lake, Log Lake, Mehl Lake, Pike Lake, Teal Lake and Witch Lake. The most recent stocking was 16,525 walleye in Little Lake on 24 June 2026. Little Shag Lake, Brocky Lake, Sporley Lake, Bass Lake, Lake Arfelin, Perch Lake, Slough Lake, Big Trout Lake, Island Lake, Twin Lake (north), Just Lake and Strawberry Lake are designated trout lakes (Type A, Type B, Type E), with their own seasons and limits. Rivers and smaller waters stocked in the county: Barnhardt Creek, Bass Lake (East), Bass Lake (West), Bed Spring Lake, Big Shag Lake, Big West Branch Escanaba River, Boney Falls Basin and Bryan Creek and 58 more.
