2 lakes in Grand Traverse County are 100 ft deep or more by Michigan DNR survey. Elk Lake is the deepest at 150 ft, then Green Lake (102 ft), Duck Lake (98 ft) and Silver Lake (96 ft). The depth of the other 38 named lakes has not been surveyed; where an older state estimate exists, the register gives it as an estimate.

Clarity is the depth at which a black-and-white Secchi disk disappears from view. Across 61 lakes with satellite readings, the middle value in Grand Traverse County is 13 ft. The clearest is North Twin Lake at about 21 ft, then Long Lake (18 ft), Silver Lake (18 ft) and Sand Lake (#4) (18 ft). The least clear is Petobego Pond at about 2 ft. Clarity is not a test for bacteria or algae toxins.

Michigan DNR has stocked 13 lakes in Grand Traverse County 337 times since 1979. Walleye went into 4 lakes: Boardman Lake, Fife Lake, Long Lake and Silver Lake. The most recent stocking was 2,000,000 walleye in Silver Lake on 24 April 2026. Elk Lake, Green Lake and Sand Lake (#4) are designated trout lakes (Type B, Type C, Type E), with their own seasons and limits. Rivers and smaller waters stocked in the county: Arbutus Lake Marsh, Boardman River, Kids Creek, Lake Michigan, Lake Michigan - Grand Traverse Bay-West Arm, Lake Skegemog, Sand Lake #1 (Titus) and Swainston Creek.
