2 lakes in Branch County are 75 ft deep or more by Michigan DNR survey. Coldwater Lake is the deepest at 90 ft, then George lake (82 ft), Lake of The Woods (70 ft) and Marble Lake (60 ft). The depth of the other 54 named lakes has not been surveyed; where an older state estimate exists, the register gives it as an estimate.

Clarity is the depth at which a black-and-white Secchi disk disappears from view. Across 63 lakes with satellite readings, the middle value in Branch County is 7 ft. The clearest is Pleasant Lake, Kinderhook Township at about 15 ft, then Lake Wilson (14 ft), South Sand Lake (13 ft) and Lacore Lake (12 ft). The least clear is Bullhead Lake at about 2 ft. Clarity is not a test for bacteria or algae toxins.

Michigan DNR has stocked 11 lakes in Branch County 315 times since 1979. Walleye went into 7 lakes: Archer Lake, Coldwater Lake, George lake, Huyck Lake, Little Rose Lake, Matteson Lake and Union Lake. The most recent stocking was 1,000 yellow perch in Matteson Lake on 21 May 2026. Cary Lake is designated trout lake (Type C), with their own seasons and limits. Rivers and smaller waters stocked in the county: Little Swan Creek, Marble (Bennett) Lake, Oliverda (Clayton) (Kirby) Lake, Prairie River, Rose Lake (Lake of the Woods), Saint Joseph River, Union Lake Pike Marsh and Wright (Mud) Lake.
